I can see that the action is trying to COPY from /home/runner/work/atlas-containers/atlas-containers/index-bioentities. I’ll try to fix the path and if all else fails I can try to use the checkout action with multiple repos.

Consider also that once the build works, the push will fail if the robot account user is not given write permissions to the specific quay.io that is trying to push to here: https://quay.io/organization/ebigxa?tab=robots
