My initial assessment of the error might be incorrect, since on a closer look (I think) we match the annotations based on the gene ID. If this is correct, the species field is used only to help us know where each annotation comes from, and this would be a non-issue.
Problem is that Gene identifiers on the array design file for indica and sativa are different. This doesn't impact anything down the line? I would presume it should affect the mappings between genes to probes that are used to display data at some point...
